Apart from having a lot of patience, and the article posted on Mustang Monthly (which I've read) is there a recommended/suggested approach on getting the windows to line up properly on a 67 Coupe?

Lots of patience is all I can say. I tried for a long time to get them right and gave up in the end. The magazine makes it look so easy. I ended up taking it to a mustang restoration shop and paying them to do it. They said it even took them a day to do it. Good luck
